Important quest locations/objects not spawning.

Started a new playthrough a couple of days ago. First a lifepod 6 didn't spawn(one in safe zone). Checked everything around - no, it's just gone. But that wasn't truly game-changing, although missing that lore pda log was sad.
But then I went to precursor gun island. Watched the second ship get shot down, went inside. Went through the whole base up to the gun control room, which should be opened by inserting another artifact into that pedestal near the energy field...yet the pedestal is gone. It just didn't spawn. Tried to restart the save - nope. Went out and back in - nothing. So...I can't get into the gun control room and do anything beyond this point.
