The game crashed, had to re-start my computer... fine, but when I reloaded it was as if I had just started a new game!

You could try running a chkdsk on the drive. Right-click > properties > tools > check for errors
-OR- click start, type cmd, right-click > open as administrator
then put in
Yeah I would try what 0x6A7232 suggested. From the files you are showing, it seems everything is in place. I won't be much help beyond this unfortunately. Steam doesn't cloud save for Subnautica does it?

I would also like to know this, my suspicion is not, because of the size, but they could easily save the four main files and leave the CellsCache, CompiledOctreesCache, and legacy batch files out...
In this case, if it can't be fixed, it seems you are stuck with a new game sadly. However, there is an update coming out the 21st which may have fixed whatever issue caused this, so if you were worried I'd wait until the update. It also might be worth compressing your save into a zip file and sending it to the devs to look at. As far I know you're the only person I have seen report this issue, I could be wrong, but better safe than sorry in my opinion.
Sorry mate, hopefully this won't happen to you again. If you really wanted to, you can start a new survival game, then open the command console and type "creative" no quotes. To open the command console, first hit F3, then close that menu. You should now be able to hit enter and type into a small box on the bottom left of your screen.
What this will do is put your game into creative mode, and if you type "bobthebuilder" you will get the tools needed for building as well as increased build rate. From here you can attempt to rebuild what you had without having to go through it all again. If you want to visit the wiki for console commands, there are also ways to add blueprints to your game so you can get those back as well. 46 hours worth of recovery I am sure wouldn't be fun, and it may just be better to start over, but this is at least one way you can attempt to get back what you lost. When you are finished just type "survival" to put the game back to survival mode, then save.
Also, if you are extremely paranoid like me, you can actually backup your game save folder "slotXXXX" (X represents the number variants) by copying the folder out of the Subnautica directory and putting it somewhere else you wont lose it. This could serve as a back up should it happen again. Just remember to do it from time to time.
Hopefully it doesn't happen again, I wouldn't be too happy myself and I can empathize.
