I don't know about this there is not much clues telling that a very small number of the bacteria is still inside us as the scanner said no remaining sign of bacterial infection so maybe in the expansion (if there is going to be one) we can get some more clues on these things because to be honest these changes came out 1 week or two before the launch so they didn't have time to add anything that will answer everything but i say everything will be cleared in the expansion should it be released
We need to take in the fact that the cure completely gets rid of the disease and it is waterborn. Since the rocket platform floats on water with the rocket in the center it would be very hard for the water to get on the rocket and have kharaa escape. Taking an infected peeper with you would technically work but this is the players choice and wouldn't change the story. There's also the fact that kharaa is on other planets, not just Planet 4546b. Planet 4546b was just a planet used to find a cure for kharaa. A bunch of other planets have kharaa and facilities to find a cure. So it is most likely that the NS games take place on one of those planets that was used to find a cure.

Sure, but given the fact, that those skyrays would leave trace amounts of carar OUTSIDE, the bacteria shouldn't survive the flight.
On the other hand, we can simply bring some on our swimsuit's surface...
That leads us to a large plot hole: why didn't the Player take any sample of Enzyme 42? Without a proper cure and a way to replicate/reproduce it, leaving a quarantined planet is a VERY bad idea...
Another thing is, that people could have ran into the disease on one of many planets, that the Precursors had unintentionally infected.
Planet 4546B is not the Precursor homeworld and is only a planet where they did extensive research on the Kharaa virus to find a cure. It is possible that there are numerous planets where the Precursors researched the Kharaa virus. So it is possible that the people infected by the Kharaa got it from the Precursor homeworld or one of their other research bases. It is also possible that the main character of Subnautica is bringing evidence of a cure to the TSF which might doom Planet 4546B. Alterra gets their hands on it and they will be extracting all the resources and the cure from it. Getting the cure from a bunch of Sea Emperor Leviathans is much easier when they are only a couple of years old compared to getting it from their mother.
