If you times your shots right, you can kill a skulk with a shotgun very easily whether said skulk has lots of armor or not. Also, you shouldn't be alone with a shotgun to begin with, so the rest of a squad firing at the skulk with their LMG's should be able to finish it off anyway.
About the shot timing - it is possible to shoot much faster if you click each shot individualy and time them properly than if you just hold down the fire key (which would be pretty dumb anyway).
Not that I count frags as a marine frequently, but I got somewhere around 22 in a single game today.
22 frags for a marine is a bit absurd.
Most of it was with a shotgun.
Honestly, I'd rather have an LMG or a Shotgun than anything else. With motion tracking up, a good marine holding a shotgun is death on two legs. I was killing so many skulks so quickly the rest of my team just started laughing over the voicecomm.
But the thing is, an HMG deals more damage per-clip. A shogun's great for a patrolling defender, but if you're trying to take-out an entrenched position with rows upon rows of chambers (or, you know, a hive), an HMG is going to be of much more use.
But hey, to each their own, I'm not going to stop you from using shotguns on the assault. <!--emo&;)--><img src='http://www.unknownworlds.com/forums/html/emoticons/wink.gif' border='0' valign='absmiddle' alt='wink.gif'><!--endemo-->
