Can you run steam on the server? If that has no issues, try wireshark. Should see something connection not being answered.
Also I know the firewall is off, but you don't need TCP. UDP is all thats required to be opened.

Are you running any mods? Never heard of this happening before (unless it was intentional by a mod).

Should not be using hldsupdatetool, as far as I know it's been deprecated (for ns2) in favour of steamcmd.
What page is telling you to use it?

Apart from the obvious jabs about the fact that it does lag, and it says it doesn't in the name. How about some more information? These on the same box? How much RAM total? Using the same game files for both servers?Actually, when I did the rebuild i've downlclocked it to 4.6ghz. At 5.0 is required daily reboots (IE: crash/bsod), and at 4.7 it was once every 2 weeks. At 4.6ghz its stable (45 days + currently).

The file containing the hashes would be kilobytes in size, wouldnt matter if its ram…The fix i'm using is to disable my automatic update process, and manually replace the broken files with proper ones from my desktop's steam version.
