I think this is because the game wants to remove them from the Fabricator when you don't have the fish so that it doesn't become a crowded menu.

If you set controls from the main menu they save. Changes made while in game don't seem to save. Or they are erased by the Brain Coral bug. Not sure which it is, but at any case it only affects changes made in game not at main menu.

After testing it several times it is 100% recreatable in every mode except Hardcore.
Hardcore mode is the only mode I can swim in. -

Also they seem to have changed the controls and now I can't catch fish with hands. -
Now when ever it starts I lose all command options (pick up, enter exit Pod, etc) and the game freezes if I press Menu. It also erases all my controller settings.
