rm -r ~/.config/Natural\ Selection\ 2/Workshop/m*

Thank you fleetcommand, the workaround works well. So for other people having this issue here's what to do: right click on the game in Steam, go to Properties. Then click on "SET LAUNCH OPTIONS..." and copy paste this:

I'm also always getting file match errors since the mods have been released and are being used. They fail consistency check for some reason. Linux 255 build, using LANG=C before starting steam.
