Gaming Issues since Bones Update

Here is the rundown of issues I and my mom have been having since the Bones Update and they are steadily getting worse. Her gaming experience has gotten so bad since the Bones Update that it is increasingly frustrating for her to play now.
1. Stuttering, jerky video and fps issues in Seabases and Cyclops. In the Cyclops the fps drops are so horrible you cannot get around without banging into walls. This also causes issues with lockers inside of the Cyclops to not show inventory or be usable. This stuttering makes the game very unpleasant to play. The interior Cyclops fps is the worst.
2. Sudden spawning of fauna, such as the Stalkers, often several at once. If your Seamoth is near them, especially unattended, they all converge on it and beat it into the ground where it disappears and must either be dug out somehow or I have to build another one. These suddenly spawned packs of fauna are also hyper-aggressive!
3. Seabases are still going black making navigating around them problematic. This is often fixed by removing something like a window or hatch and then reapplying it.
4. Sudden and frequent shifts from day/night repeatedly. I have also been experiencing it turning pitch black and I am unable to see anything around me causing me to not be able to locate my Seamoth/PRAWN/Cyclops in time. I've died often because of this!
5. So many multiples of the same items in wrecks to scan.
6. The Reefbacks are now so loud that it is overwhelming, making my headset rattle! I don't turn my headset up loud, between 10 - 25%, This is compounded when I enter a wreck - it gets so freaking loud I have to mute sound to get through the wreck.
7. Cyclops sinking on its own. Turning over when driving it. Lots of odd noises in it too, like dragging and things breaking, but nothing is wrong with it.
8. The Ghost Rays that are supposed to be around the Lost River tree are still not showing up.
9. Terrain doesn't render properly. You can be right on top of it before it finally shows up. I've crashed into the Mushroom Forrest before it finally showed up, almost took out my Seamoth.
10. Wrecks and other items completely missing.
11. Freezing when going between zones, sometimes for several seconds, sometimes a complete game freeze.
12. Lots of areas in the terrain where there are open seams showing but seal back up after several seconds.
13. Sounds of entering or jumping into the water when climbing up/down the ladder in the Cyclops.
14. The now CONSTANT cracked glass on the Seamoth! Brand new and its glass remains cracked! Very irritating!
15. Doors that you're supposed to cut open to enter now reset the cutting % and often require cutting it open repeatedly. The door dropping sound occurs but you cannot enter the room, you must cut again and again. I finally gave up on getting anything from the wrecks that require cutting doors open.
16. The Reapers don't scream anymore. They just show up and eat you.
17. When inside the Cyclops, the lockers and other items in Seabases show through the walls and can be seen from far away.
18. Bonesharks, Stalkers, and Gaspods have been coming in and attacking the first base and life pod in the Safe Shallows. I've had to re-repair the life pod and sea base several times because they won't stop attacking it. If the Seamoth or Prawn suit is outside they go after it too.
19. Locks placed in the lower deck of the Cyclops no longer line up and there are areas where nothing can be placed - yet before we could line the whole bottom section with lockers in a nice, neat row. Sometimes they move from where they were placed, either moving down the wall or into it and disappearing.
20. Fabricating the Seabase, the components won't always line up to be built. It takes a lot of patience and maneuvering to get the components to finally go green to be built.
Given my computer stats, I should not be having any of these issues, but I am. Even my mother's computer was playing the game fine until Bones update.
My computer is: iMac 27" (late 2012), OS X 10.11.6, 3.4GHz Intel Core i7, 32 GB 1600MHz DDR3, Nvidia GeForce GTX 680MX 2GB. I also dual-boot into Windows 10.
My mom's computer is: Mac Mini (late 2012) 2.3GHz i7, 16 GB DDR3, 1.5 GB Intel Graphics HD 4000.
I have tried uninstalling and reinstalling the game. Verifying the files' integrity. Deleting my saved games & starting new ones. Nothing has changed. The game starts out okay then gets buggier and buggier the longer we play.
On my mom's computer, the game was playing fine before Bones update. Now, the fps and other issues has gotten so bad that she struggles to play it. It went from 20+fps, smooth playing, down to about 5 fps, especially when she is inside the Cyclops or her base.
Since I dual-boot between OS X and Windows 10 there is a difference in playability.
Under OS X, running on recommended settings, the game starts out fine but quickly gets glitchy, stutters, and the above issues become frequent occurrences. When I put the settings on "Highest" in OS X, the stuttering and fps drop rate makes it difficult to play!
Under Windows 10, I can run the game on its highest settings, it runs better. There is still the occasional second or two of freezing when moving from one zone to another, a little bit of stuttering in the base & Cyclops, bases going dark, and a few glitches but nowhere near as bad as on the OS X side. The FPS under the Windows side is better.
I honestly prefer to play it on my native OS X, but these issues since Bones Update make it frustrating to play. I have not been playing Subnautica as much as I was before because of these issues, which is sad because I really like this game. I'm hoping these issues will be resolved soon.

Also, that Intel HD 4000 on the Mac Mini is gonna bite.
Indeed, her Intel HD 4000 isn't the greatest. Before the Bones update, it played fairly smooth for her. We have found a potential workaround to solve that, just a matter of saving the $$. An external GPU.
I see your recommendation for using an SSD. I'd love to do that for both computers, but those drives are expensive. Would that work well if it is set up as an external on USB 3?
I take it you don't have room for another 2.5" drive in those boxes? You can put an SSD in yourself; for PC at least it's trivial. You could ask over on the www.reddit.com/r/buildapc (check the sidebar, there's lots of info there).
