Here are a few I found...
In my clans IRC channel, we discussed the issues with the commander view that really haven't been addressed in light of balancing issues. Some of them include...
- Lack of rapid update - blue dots can stay on the minimap for ages - well after your building is long gone - even sometimes for the majority of the game. Incredibly annoying when trying to get a up-to-the-second crutial status on base structures and advancement.
- Marine placings - the green dots can suffer the same fate as buildings. Marine dots dont move correctly or seemlessly around the minimap, and can get stuck or stay in one spot even after death. We've also found the dots aren't bright enough, a grass thick green instead of the light, flureo green seems to be a better option.
- Alerts - Pressing the jump key rarely ever jumps to a marine in need of ammo or health, and if it does its not to their current position, its to where they asked it last. Which means your marine is dead once, and if you can, jump to that spot to help them, after scrolling around frantically trying to locate them. Another thing I've noticed is if they are in a cluster, there is no way to know which soldier needs the assistance.
- Names on dots - Is it possible to have the dot light up and show the name of the soldier if you run the mouse over it on the minimap? It would make things a hell of a lot easier to organise if you could automatically see the name of the soldier, and use voice or text alerts to help co-ordinate them without the tedium of click and drag and waypointing when all you want them to do is move 10 metres to a rsp.
- Dropping items - Do we have to drag and drop? Are there quick access keys to drop ammo and health on units? Its horribly tedious and annoying to drag items to moving soldiers. When it gets VERY hectic, you have 2 seconds per soldier, not 10.
Any of these issues addressed or discussed would help a lot - anyone else have any to add or any constructive comments?

I dont even see individual marines as dots on my minimap... you're lucky if you do...
The only thing on my minimap when I'm commander is buildings.

Blue dots - (sorry) Are actually Blue Squares. They are the locations of the buildings.
Green dots - Are actually Green Squares, and are inaugural to know where the hell your marines are. If you can't see them, you're truely in trouble.
And yes, the main gripe I have about commanding is finding exactly who needs what, and who is who, and the mini-map glitches. Not only are the above problems.... problems, but sometimes the mini-map doesn't appear at all, goes all whacky and inaccurate, or other things deeming it useless. Usually that's when I give up and let someone else be commander. (By the way, it's almost amazing how much fewer people want commander these days.)
And I believe there is hotkeys for placing stuff, it's in the controls list. I never really tested it out though since, well, I've never stayed Commander more than a minute for the five days.
Keep it on topic - just issues/errors/bugs - Don't comment on exploits.
