Its the same as making cliffs, or realistic ground. Vertex manipulation is basically the only way to do it. Use lots of triangles (pyramids in 3d) that fit up next to each other but have differing lengths between vertices going away from the center.
basically the mod that uses this method the most i find is dod so go and get it if u havent already and run around a few of the maps on there and take a look at the rubble and piles of rocks and stuff. It will help you understand a bit and u get to play a great game <!--emo&:)--><img src="http://www.natural-selection.org/iB_html/non-cgi/emoticons/smile.gif" border="0" valign="absmiddle" alt=':)'><!--endemo-->

Watch your plane counts when doing that sort of 'terrain'. (add -chart to your HLCSG.exe)
Personally, for all the alien growth in Hera and the Training map, I've just used spikes. Make a 5 sided spike, flatten it out a bit, then drag the points around so it spreads out nicely, and you're done. To make it more complex, put another spike in and move it somewhere else.

Now, here's the fun part.
Select this, and copy it into a column, then copy the columns into rows until it fills the area you want to fill with organic-shaped goodness.
Then, turn on vertex mode and start pulling points around.
After around 30 minutes, you'll find it quite convienient.
