You don't have a waypoint file for the map you are running. Look in your addons\whichbot\data directory. There you will see a bunch of WPT files. If you don't have a WPT for the map you want, WB won't work.

Also, I'm always lurking there, and so is [Sa]Sandman. Both of us create WPT files on occasion. If you go to the patches section, you'll see the WP files we have created.
I've had no problem getting WB to work with Beta 3, but make sure you get the latest ver. of WB: whichbot-v0.9h-nsbeta.zip

I imagine something must be wrong with your configuration, because it works for a lot of people. Just head over to the WB forums, and you'll see quite a few people running servers with WBs.
As I mentioned, the forums there are full of helpful people. If you want to get it working, post a report over there with your setup, what problems you are having, etc. We'll fix you up.
Make sure you have the latest versions of metamod and whichbot.
