But when I go to my NSP directory, I clearly see all the .wad files mentioned, and they all open with Wally.

So... what the mother skulker is going on?

    You need to have the wads on the same drive as the working directory for the tools.

    EDIT: the problem is with the rmf->map export done by Hammer, and unless I scan every drive letter on your machine (invasive and bad--checking your floppy drive for a wad file is... no good) it can't be fixed from the tools.
