I guess the reason why iD release the source to their old games is that they don't exactly NEED to keep it proprietary. Come on, Carmack's got like five ferraris and is funding a team to try to win the prize for first amateur manned spaceflight. Money's obviously not an issue. There's also the fact that iD are at the very top of the pack - everyone else either imitates their engines or buys them. Anyways, what do you need to keep the Quake 1 and Doom engines proprietary when you've still got Quake 3 and the upcoming Doom 3? It's not like they're going to give away their entire engine base by releasing code.
Valve, on the other hand, don't make their money by churning out a new groundbreaking engine every few years. Therefore they kind of need to hang on to their engine.

Another factor in releasing Quake source code is that the released code is licensed under the GPL, which means that games made based on that code will also have to distribute their source code to anyone they distribute their game to. As commercial game developers tend to release their games without the source, this means the Quake source couldn't be used for a professional team to make their game with a free engine. You could probably still buy a Quake license from iD if you really wanted to. This may even be a factor for a free mod like Natural Selection. It may be free, but not as the GPL defines it (not every player gets the source code), and the NS team might not want to release the code (it probably would make life a bit easier for cheaters).
I dont think they made it, but it was based very much on HLs code, I dunno... About HL2, Im damn sure I saw somewhere that they would make it as easy as possible to PORT mods to it from original HL, but not directly compatible(which would need the same engine, right? Or wrong? Who cares).
