You have to go to the front of the ship up the ramps now.

Yes, they took away the tunnel entrance right after I posted a guide on how to find it.

Should be easy enough to get there (unless they also changed how Reaper Leviathans behaved). Just keep your angle of attack slightly up so you stay on top of the water (but don't actually jump out).
