Cyclops lag Weird result after death

There is a serious bug in my game. Everything was running smooth and then for some reason the cyclops start acting laggy to the point of being unusable. The Sea Mount (SM) is fine as is normal as is swimming. The weird thing about it is that the game is laggy not only in the cyclops but and just after leaving and before entering it. Once I am around 2-3 seconds away from it the game runs fine.
Tried turning down the graphics using the F3 options (btw if that could be included in the main menu options that would be great, each time I selected one the mouse would close and most of the time I could not make the selection) but that had no effect nor did reloading the game.
Then I thought it maybe because I added too much to the cyclops so I stripped it down back to basics including emptying all the lockers. No effect.
I then got called away from the game and my character starves to death in the SM coz I leet gamer like that. I respawned on the stripped down cyclops and it runs fine again, however, the SM is now laggy and that is uber weird. It is like whatever bug/issue was causing the lag jumped to the SM from the cyclops upon my character's death. So I reloaded the cyclops with all the bling (Wall lockers, battery chargers etc) and opted just to use that. After a while it started getting laggy again. I tried killing myself via drowning to see if that fixed the bug. Nope. Strip down the cyclops again and after a while it appears to have improved a bit but it less useful than the SM if it can’t load it with anything and the SM is faster if not laggy.
So built a NEW SM and that one works fine, when every go back to the old one I get more lag. So it is clearly not a PC problem in terms of being able to handle the graphics etc. For now I am stuck with just using the new SM for fear of infecting the it with what every plagues the Cyclops. No so bad but since both SM put out a SM pulse I will have to kill the old one to stop getting confused about which one I need to swim to.
A cheap fix for this and a new item could be a scraping tool or an upgrade to the construction tool. The character can use it to pull apart old vehicles and some bits of the wreck's/cargo in a similar way to the construction tool deconstructs.
While we are on the subject of lag, is there any potential to screw up the game if we go nuts with the terraforming. I am planning on sealing up the caves as I explore them to keep track of which ones I have been in and make a sea pen for a stalker to collect teeth. Also if you harvested every single mineral resource in the game would the game have problems keeping track of where everything is?
