Phylogeny as an important factor in creature design

Okay, so, just to be clear, I am a biology buff, and for most people, this is probably of no interest whatsoever, but just hear me out.
I would love to have the relationship of the different species be a factor in the design of Subnautica's flora and fauna. Many highly unscientific sci-fi works populate their alien worlds with all sorts of creatures, clearly in no way related, but Subnautica could avoid this. I am not asking for a clear and detailed phylogenetic tree, hell, I don't want that, if only so that I can figure it out myself.
What I am asking for is "simply" that you attempt to make relationships somewhat sensible. Currently, with only 3 large animals, it is very hard to tell where the relationships lie, but even now, there are clues to be found, and I would love to see the mapping of biological relations be a valid method, part, or even optional goal of exploration.
