Workshop is messing with my files!!!

A few people are having issues with GorgeCraft and I have been going through the problems with them to try and work out what is going on. It seems that the workshop is doing strange things to some installs.
Here is a screenshot of my launchpad file structure:
My workshop download is the same as this, except without the .publish folder, and with a modinfo file.
I got one of the players who is having an issue to send over a zip of their downloaded workshop file, and they have this:
As you can see, there is a copy of the overviews folder in the top level. It does contain the GorgeCraft map overviews in it, but at no stage have I ever put that folder at that level. The folder also appears in it's correct location, but why has the workshop done this?
This is not the cause of the issue in this particular case, but it does make me wonder how many other installations of mods are getting messed up in this, or other potentially game breaking ways.
As regards the issue the person is having, when they sent over their logs, I noticed something odd immediately. In my file, and logs of other working players, the consistency check hashes 881 lua files. For this player having problems, 882 lua files get hashed. I watched a stream of them loading the mod, and they definitely do not have any other mods active, they do not have any additional lua files in the mod folders, and yet an extra lua file is being picked up from somewhere. I am really getting frustrated with the workshop system as it does seem to cause problems with proper game mods, and I would really appreciate any help that can be offered in solving these problems.

BTW: Only fixes i see so far reupload the mod and hope you are lucky or ask the person having those issues to switch their steam download region
