My default mic button is on my mouse. When I hop into the comm chair, it reverts to left Alt. While it's not a huge deal, it becomes very annoying when trying to command in the late game when a lot is happening.

You can now set a seperated key layout for commanding, left alt is the default key for voice chat.
But you can change this easily by open the menu -> options -> Commander (or Com Bindings)

Well that explains a damn lot. Why didnt it just default to the keys we already had on the normal binds and let us rebind them from there? Damnit samus.

It did....if you opened the options before joining a server when patch went out... If you joined a server before opening options then it set your keys to the defaults....because the key check didn't get initiated unless you open the options...which is already fixed... You still could have looked in your options, they are there for a reason, and it also said it in the news feed, right in the menu...
do people even read the changelog...especially something as big as commander binds...so...
