I get this feeling quite a bit since b250, but like others suggest: try making a video and watching it back. My suspicion is that I was just off with a shot.
Last night I was point blank with w3 shotgun doing 26 damage on a fade: that takes some seriously epic failing to achieve. I think I just have to put that down to a) not warming up at all before a match b) only just getting back from a long day at work with a 3.5h round trip commute c) 29 degrees C and sat on a leather chair and d) not having had a beer yet.
With that said, I don't seem to be connecting good shots as well as I used to in b249 and before. I can still on occasion 1v1 a fade, but it's much less common now (can't say that's due to the shotgun with the fade movement changes). The main reason I don't think there's an issue with the game is that when other marines have shotties, they seem to have no problems connecting with my lifeforms!!

Maybe the pellet spread is greater, meaning some shots that would hit before don't. What range are you talking about when your shots miss?
I can admit sometimes it does feel like I should've done more damage with a shot but I'd chuck it up to being a bit off target.
