For a race that has the ability to transport matter through phase gates and a race that also travels to different worlds in outer space, why are they stuck using flash lights instead of thermal or night vision goggles? I think the avatar that I play has goggles.

Gameplay says no, aliens should have an advantage in darker areas so marines should have to rely on floodlights and flashlights (which should be less visible and blinding for team mates in any case)
if something makes the game less fun, it's not in it. This is the same reason marines are using firearms barely more advanced than what we had in World War 2. It adds a grime and tension to the game universe.

Let's get emergency lights fixed so that you can't actually see in them without flashlights before we start complaining about Marine vision. As it is a powered-down room is no more than a slight inconvenience in terms of visual impairment.
