A few suggestions:

1. The graphics in the game are amazing (although perhaps not on my machine :D), but I think they are slightly spoiled by the HUD used in both teams. They are both quite basic looking. Take the marines' HUD:

I think the HUD for the marines should take its inspiration from Crysis:

Perhaps it shouldn't have such a large angle away from the player, but the transparency along with the digital look looks good!
As for the aliens, I think they should have some kind of biological looking HUD. It should look like the HUD is part of the alien's body.

2. At the top-left corner of the screen is the build number. I really don't think this should be shown during play. On the main menu screen it makes sense, but on the HUD it feels like something accidentally left over from the beta.

3. Fire (in the map) should do damage:

^This should hurt! The flamethrower kills so it only seems logical.

    4. In the server browser the "Max ping" scroller at the top should allow the player to enter a number into it rather than be restricted to the rather crude scroller which isn't very precise.

    5. I find that the buttons in the menu don't provide enough feedback to the user. Every button should have a mouseover and a mousedown event which visually and audibly indicates when each event has been activated.

    6. Responses in the game are quite slow, which consequently makes the movement feel sluggish. For example, when I press the "jump" key I find that there is about a second (perhaps a tiny bit less) delay between the time I press it to the time the action is performed.

    7. In the buy menu for the marines, the weapons that have not yet been researched should still be listed but be greyed out so that the research model is better understood by new players. On the right hand screen where the weapon is displayed it should state that the weapon has not yet been researched. The same idea should be applied to the upgrades for the aliens (e.g. blink for the fade) which doesn't show at the top of the fade until researched.

    8. The commander perspective could do with being polished to look like a complete product. For example, look at this screenshot which I am borrowing from <a href="http://www.unknownworlds.com/ns2/forums/index.php?showtopic=123073" target="_blank">eXa's thread</a>:

    You can see the parts of the map that haven't been fully built (for performance reasons and time I suppose) such as the walls as well as the space around the map which is completely black, which could be made to look like the screen which the commander is looking at.

    9. It would be nice if it were listed on the HUD, perhaps on the right hand side, what the commander is currently researching as well as the time remaining until the research is complete. This would provide more feedback to the team, and be especially useful for those unable to communicate with the commander for whatever reason.
