Thats because the HLDS that comes with steam is a bit of a watered down HLDS. Up until they decide to update the watered down HLDS with mod support, I don't think you can do what you want with it. So you are going to need something else. The real HLDS. Real powar!
Easiest way to do that is get the HLDS update tool. Run that, get it all up to date. Then, you should have a readme file with it. Okay. Now read the readme, of course. Follow its instructions. After doing so you should now have a working copy of HLDS and the HL base files. Nothing else. (this is why I suggest HLDSUpdate tool, dling the entire HLDS package would give you dod, cstrike, tfc and all this stuff you don't want currently. HLDSupdate tool only gives you what it tells you do. No BS)
Now just put the NS dedicated server files in the hlserver folder and run it. Done.
If any one has a better way to do this, please tell me.

For the Steam Client version of HLDS, I thought you had to put your mods into the HLDS's own directory instead of Half-Life's directory? (you have to run HLDS from the steam menu before the directory shows up, just like the games).

And yes, the 'real' Dedicated Server is much better. Even better still since they are now releasing the HLDS updates as patches for those who have trouble with the update tool. I didn't have any problems, but I hear a lot of people did.

There is also a HLDS Update Tool GUI made by d0dger at AMConfig. I like.
