Mouse offset after alt-tab

Alt-tabbing out of the game applies an offset to the mouse location, so that I have to hover an inch to the left of any menu item to click it.
I tried more alt-tabbing, changing resolution and fullscreen mode, but nothing helped.
Linux version (Linux 4.9.6, Debian unstable, RX480, mesa 13.0.4). Multi-monitor setup with varying resolutions.
