What do you do with the protypes do you download them to your harddrive store them in game file do they represent the sub were going to get I'm confused about this. I have no inventory folder in my profile for the game.
To get the prototypes, go to your Humble Bundle page (the page you got the Steam key from in the first place) and download them seperately from Steam.
Update: This issue should now be resolved. If you have completed the form inside your Humble Download page, you should now see your Hull Plate in your Steam Inventory.
In the next few hours, we will be doing a new redemption round of Hull Plates. If you purchased Special Edition within the past few days, you may not see the plate until that redemption is complete.
If after a few hours you still cannot see your Hull Plate, and you are sure you should have one, then post up here. After we take a breather (@AceDude especially!) we will work to address any remaining issues.

Hi, I'm still not seeing mine. I went back through the humble bundle page to re-enter my ID, and my browser even remembered the fill in from last time (I re-did the instructed steps to find the ID this time). My steam ID is r0b0_j0. Let me know if you need any more info!
Also, a heads up to people: The number you get is NOT based on the order number. It appears to be based on when you filled out the form (which it appears I didn't do for a few days. Woops).

We will be fixing this. Ugh, the teething issues continue . We have recorded who purchased what plate in order of purchase, and have likely made a silly error in defining number.

I hear the hull plates are so shiny, every predator in sight is attracted to eat your ship. What's more, even the peepers are attracted -- which is sad because then the predators eat them all.

These plates are proving quite the little tricksters!
I think the counter on the site was lagging. The "Plates remaining" counter said I was number 9 or something. I got plate #82.
