I highly doubt the win percentages count for much of anything at this point in time. There are two main factors that affect your team's chances of winning with the influx of so many new players (myself included). The most important is which team can assemble enough players who know remotely what needs to be done and which side can get a commander that half knows what they are doing. Skill comes in a distant third believe it or not as no amount of individual skill can compensate for a dead weight team.
These are the two main factors that affect the win percentage at this time and you can see that it is outside any form of balance between the two factions whatsoever. It basically boils down to which side can get the good old team stack and roflstomp the opposition. I mean you tell me how we're supposed to win against max tech marines when we poor skulks don't even have any ugprades yet, or how to beat an alien team which a player that just joined can afford a Fade roughly 8 minutes in while we marines don't even have level 1 upgrades yet? And these are games that have been going on for at least 30 minutes so yeah...

The pie charts the devs seems to release every now and again are based on their internal stats tracking system across all servers. I still find these stats a bit weird though as I've seen aliens having a much harder time with winning rounds on pubs, but the pie says that is not true :P
Aggregated winrates don't mean much anyway, you need to break it down to maps, starting locations, lifeforms, game length, tech choice, player count, etc.
I'd love that they release the stats publicly, I'm sure the community would produce some nice analysis and it would also help to have more informed discussions on this forum.
A gross winrate % is inappropriate for balancing. Just because aliens win 51% of the time does not mean aliens are at all balanced, as many of those wins are from rushes while the <i>majority </i>of game time, mid-game to end-game, is spent with a significant marine advantage.
The most immediate issues are the ease at which marines keep upgrades when reduced to 1 tech point, the insane mobility advantage of phase gates, and the unfair spawn time+evolution time+spawn positioning.
