Now, I have my own config file, scripts, custom models, etc and I wish to keep using those. I heard something about the new ns beta is installed in a different folder than b4 was? So, that means I'll have to copy some files over to the new models/sounds/sprites folders (where-ever they are) if I want to keep using them right? And I'll just need to make a copy of my config file to the new folder right?
I'd appreciate any help from people who were in the same situation that I am.

Yep, and some new sounds. I think the shotgun animations/grenade animations have changed. The welder has changed but I think that was primarily the sounds and the code. There are new sounds too, tell us what you think of the jetpack <!--emo&:p--><img src='http://www.unknownworlds.com/forums/html//emoticons/tounge.gif' border='0' style='vertical-align:middle' alt='tounge.gif' /><!--endemo-->
Oh wait, no it wasn't.
Find your old model/sound packs (War crim's sounds are mine forever now, I can't live without his marine vox sounds) and back them up, or make them read only, along with your .cfgs.
Then rename your NSP folder to NS and install regularly.
Doink. All done.
