Seems pretty random, had it happen a few times in fights and can't really say anything was reproducible.

I think disabling respawn for 3(?) minutes and then ending the game might be enough. Gives the winning team the chance to roll in and smash the place easily without allowing the game to drag on till they all go onos/exo.

I agree with everything you said except this. Low level marines suck balls at aiming, they suck so much I see marines losing 1v1 while next to an armoury. One average skulk can take down 2 rookie marines, hell I've seen two skulks … -

I'd by happy with players having it removed by being fully welded as well. Means one lone player can't remove it, and a team have to switch weapons to do it giving you an attack chance.

Marines scale much better with player sizes in general compared to Aliens. Spawning scales better, DPS scales better, building scales better.

However the point where you can be repeatedly rushed by two bile bombing gorges is not necessarily the point by which you've lost. It's still annoying as hell and quite possibly (unless your pretty fast and observant) the reason for your loss.
