It's possible you also encountered the bug that reset the home position of some reaper leviathans (most notably the one near the Aurora). Look up the bug and try the available fixes to see if that helps.

As clever as that idea was, I'd bet it probably somehow bypassed the "set seamoth to charge" event since you weren't actually inside of it. This is a rather odd bug, but to be fair, you used a very unorthodox method to achieve it.

I believe they plan to fill the void with reapers and sea dragon leviathans in order to keep the player out.

There's 4 slots to the sub's upgrades, only 2 of which are being used right now. I expect they'll have more by 1.0, probably along the lines of hull reinforcement and speed. They wouldn't want those slots to go empty.
