Try running a chkdsk on the drive Subnautica is installed to. http://www.howtogeek.com/howto/windows-vista/guide-to-using-check-disk-in-windows-vista/ (works for all versions vista on up)

Try downloading this file and saving it to your slot00xx folder. So, if your saved game is in \Program Files (x86)\Steam\steamapps\common\Subnautica\SNAppData\SavedGames\slot0001 then put it in there.

Once it's in that folder, open the folder, and double-click the file, it should clear CellsCache, CompiledOctreesCache, and the depreciated batch-objects txt files from your saved game slot, after first copying them to \SavedGames\backup\

This is the contents of the file, in case you want to know:
    md ..\backup
    xcopy /e /i "CellsCache" ..\backup\"CellsCache"
    xcopy /e /i "CompiledOctreesCache" ..\backup\"CompiledOctreesCache"
    xcopy *.txt ..\backup\
    del /q *.txt
    rd /q /s "CompiledOctreesCache"
    rd /q /s "CellsCache"

Let me know if this does anything for you.
